numpy.zero_like を使ってみます。
確認環境

>>> x = np.arange(6)
>>> x = x.reshape((2, 3))
>>> x
array([[0, 1, 2],
[3, 4, 5]])
>>> np.zeros_like(x)
array([[0, 0, 0],
[0, 0, 0]])x と同じ形で、更に0で初期化されている行列になっています。
